Use Cmd as Ctrl on Mac Keyboard in Fedora GNOME
To swap the left Windows (Super) key for the left Control key exclusively on a specific Bluetooth keyboard in GNOME, you can’t use GNOME Tweaks because its layout options apply globally to all connected keyboards. Instead, use Input Remapper.
Using Input Remapper
Input Remapper lets you intercept and reassign keys for a single selected input device.

Install Input Remapper:
sudo dnf install input-remapper -
Enable and start the service:
sudo systemctl enable --now input-remapper -
Open the GUI (
input-remapper-gtk) from your application menu or run it in your terminal. -
Select your Bluetooth keyboard from the top device dropdown menu.

Create a new preset, click Add / Record, press your physical Left Windows/Super key, and map the output to Left Ctrl.

Do the reverse: record Left Ctrl and map its output to Left Super/Win to complete the swap.

Save the preset and click Apply. It will now only affect this specific Bluetooth device when connected.
